I would very much doubt there would be any damage due to heat transfer through the air (the thermal conductivity of metals are ~1000x that of air). I don't think the silicone would last in contact with a hot exhaust. I think your saddlebag maker is probably correct if you set up the bags with you on it, you shouldn't have a problem.

Ok so after all that, I was worried about nothing. My bike has an aftermarket exhaust which only has one pipe instead of the standard 2. As a result, there's a massive gap between the exhaust and the saddle bag. There a no way in the world I'm burning a hole.
